I don't know either. You could change template name and call refresh. But that will not replace design elements that have their own inheritance, besides you'll have no "hide design" option.
Probably you can do it manually, but it sounds like this becomes complicated - remove all design notes, copy the new ones and remove source code in process, re-sign them. Not really that complicated if you remove only LS code from agents and script libraries. If you go after code also in forms, it may take some rich text parsing, or, well, DXL manipulation.
